No. Within Tokyo, Shinkansen to Kyoto goes through Tokyo and Shinagawa stations. From Shinjuku, take JR Yamanote Line to Shinagawa and transfer to Shinkansen.

Alternately from Shinjuku, take the Chuo Line direct to Tokyo Station and get on the Shinkansen from there. Either way is pretty easy and not as complicated as a Narita Express to Shinkansen connection.
